When Shaw presents the infiltration analysis, Bauer immediately spins up CTU contingency protocols and warns that his forty deployable mammals cannot cover sixty-seven stations without pulling from other critical posts.

During "Traceback", Bauer conducts response time analysis as the investigation intensifies, and his teams seal the Tundratown warehouse where Roskova was sighted, letting nobody in or out until CTU can sweep it. On the overnight shift in "Fieldwork" he passes Shaw the day's attrition โ€” four more stations cleared, six new devices found โ€” and after the Hyenahurst raid takes Costa's order to put CTU teams on every compromised station at 0600 on rotating coverage. When sandstorm conditions form in Sahara Square's eastern quadrant in "The Network", he reports from the tactical station and puts a CTU team on the road two minutes behind Luther's advance element, arriving to handle the Palm District rooftop once the operatives are down.

The scope of Icener's operation becomes clear during "Misdirection", when Bauer mans the mobile command vehicle alongside Luther during the failed harbor stakeout, then boards the abandoned MV Frost Crown in the Polar Straights with a CTU team. Inside, they discover evacuated crew quarters, a decoy harbor map, and dozens of anchor points drilled into the cliff face. His assessment โ€” eighty operatives, already in the city โ€” confirms the scale of the infiltration. In "Climate Control", he coordinates the full tactical raid on the Tundratown ice district relay warehouse from a mobile command position, deploying a twelve-mammal CTU breach team on the main entrance with a second wave of eight, alongside Hoggbottom's Razorbacks on the loading dock and Charlie team on the fire escape and roof access. Mr. Big's people identify six secondary routes ZSI had not mapped. Bauer is assigned to the east sector alongside Luther with CTU tactical teams and Mr. Big's polar bears for the Tundratown defense. When Luther breaks from the line during "Tundratown Requiem" to reach Pawbert at Reptile Ravine, Bauer holds the east sector without him, maintaining the defensive position throughout the engagement.

In the final operation during "Final Position", Bauer leads CTU tactical teams in the assault on The Root, coordinating breach teams through the Reptile Ravine lighthouse entry and the underground tunnel pursuit of Icener. He wants an inside-element commander to run ZPD coordination from inside the box while he works tactical from outside, and Luther takes it. He closes the staging brief at Precinct 1 by ordering the room not to die in there, then gives the count.

The warehouse falls and the lab is secured. Then Luther is hit. Bauer reaches the lab at a run, reads the stain on Luther's sleeve, and tries to talk him down with his paws open. Luther drives him backward into a support column hard enough to crack the concrete. Bauer gets up, calls every inside element to the lab on non-lethal, and once Luther is gone he is left braced against that column with only the radio left. What he puts on it is the Code Feral broadcast: Luther named by rank, every unit warned off lethal force, and the point repeated so nobody mishears it, that the wolf loose in the city is one of theirs.

He runs the rest of the night from the command channel, and cuts off the tranquilizer fire on the Meadowlands field once the lab establishes that sedatives are driving Luther's heart toward cardiac damage. He also makes the call to Harlan that brings Luther's parents to the hospital.
