During "Traceback", Bauer conducts response time analysis as the investigation intensifies. When sandstorm conditions form in Sahara Square's eastern quadrant in "The Network", he reports from the tactical station and deploys a CTU team to the Palm District rooftop thirty seconds behind Luther's advance team to secure the scene after the operatives are neutralized.
The scope of Icener's operation becomes clear during "Misdirection", when Bauer mans the mobile command vehicle alongside Luther during the failed harbor stakeout, then boards the abandoned MV Frost Crown in the Polar Straights with a CTU team. Inside, they discover evacuated crew quarters, a decoy harbor map, and dozens of anchor points drilled into the cliff face. His assessment โ eighty operatives, already in the city โ confirms the scale of the infiltration. In "Climate Control", he coordinates the full tactical raid on the Tundratown ice district relay warehouse from a mobile command position, deploying a twelve-mammal CTU breach team on the main entrance with a second wave of eight, alongside Hoggbottom's Razorbacks on the loading dock and Charlie team on the east side. The raid captures Dmitri, a former Mr. Big enforcer turned by Icener.
The Frostbite Processing plant assault in "The Message" marks Bauer's most pivotal operation. Assigned to Alpha team with Luther, his priority is getting O'Brian to the transmission room alive. He shields her with his body throughout the firefight, and when the opening comes, physically runs her through the chaos to the console. During the three-site raids in "Cost of Entry", CTU teams are positioned at backup points for all three simultaneous locations with under-four-minute extraction capability, and Bauer monitors surface approaches alongside O'Brian. When the Rainforest District fire breaks out in "Inferno", he is first to receive alarms at the CTU operations center, identifies twelve simultaneous ignition points as coordinated arson, and calls a mass casualty event.

After the crisis ends, he attends Shaw's funeral in "Complacency" at the ZSI Memorial Cemetery alongside O'Brian, both battered and bandaged but present despite injuries that should have kept them in bed. He later attends the pack's double wedding at the World Celebration Gardens in "Always".
